I can't find any good documentation that lists what all IBM's AppScan Source scans for JavaScript projects. I've looked through many of their PDFs and websites but haven't found anything that details what it covers and reviews.
What does AppScan claim to to find in JavaScript?
Can it handle projects with Angular, Jquery, and other 3rd party libraries? Any that it can't handle?

The Javascript scanner in AppScan Source supports normal client side javascript apis, MobileFirst apis, and a part of jQuery, Cordova, html5, and Backbone apis. Unfortunately no AngularJS yet

The vulnerabilities it look for include common web security vulnerabilities for example Cross-Site Scripting, DataLeakage, URL redirect, OS injection, SQL injection etc.
It currently supports normal client side javascript apis, MobileFirst apis, and a part of jQuery, Cordova, html5, and Backbone apis.

After research i made on the web, i found two frameworks: for desktop development - electron and for mobile development - ionic
Are above platforms recommended choices for mobile and desktop development with web technologies? If not which frameworks should we use for this purpose?
There is few technologies regarding to your question. Cordova-PhoneGap-Ionic (they rely on Apache Cordova) applications are running on WebViews. This means there may be performance issues if you use them for some goals, for example hard calculations. By the way you can still use native functions via Cordova Plugins too.
Also there are NativeScript and ReactNative too. With these technologies, your applications are running on native environment. It looks like these technologies are trending now.
You have a bunch of different possibilities, for instance OnsenUI, Kendo, Ionic (1 or 2), etc. I would recommend you to spend a bit of time to understand which one is better for your needs, even though I would say that Ionic is pretty popular now.

(after a research in Google) I would like to know what are the options for collaborative (possibly LIVE) coding on HTML, CSS, javascript, Php documents.
I am new of Github, and as my understanding it does not allow LIVE editing to the documents, meaning that multiple people could work on a document on the same time creating inconsistencies.
Is this correct?

GitHub is a repository hosting service. It's made for collaboration and has many nice and cool features, but I don't think it's made for this kind of collaboration you expect.
To use GitHub you need to set your project under version control, with git which is a version control system. So it's important to know, what do you exactly want?
A platform where you and your friends can edit some code (LIVE) but not in the course of a big project, or a platform where you can set-up a project, put it under version control and let your friends collaborate with you.

I will soon start developing a web application that will have a desktop version and a mobile version and currently I am deciding the architecture.
For the server part, I will use Java, with Spring framework, the database will be MySQL. My big question is the JavaScript framework that I will use for this project. I have experience with ExtJS but the license costs are high for a startup.
What similar to ExtJS frameworks that recommend? I will have to develop an application for the desktop version and another application for smartphones / tablet version? Or have a way to reuse code?

Apart from using a clientside MCV javascript framework to communicate directly with spring, I have also seen people using an additional proxy server inbetween spring and the client framework for bigger and more complex projects (.eg angular.js -> sails.js -> spring).
I guess its all about what u are up to create.
jQuery this is the goto framework for me, you can find examples of integrating jQuery and Spring via a quick search. Also jQuery has support for iOS and Android according to the website, although I have not implemented it on iOS or Android

The people at Segment.io did a great job in building analytics.js, making it easy to load lots of javascript snippets (Intercom, GA, Kissmetrics, and so on) via one single open-source javascript library.

They do offer a hosted version, with a nice UI for enabling integrations, this is a paid product. However, analytics.js is open source, so you could also use it for free (as self-hosted solution).
Too bad there's no good how-to-set-this-up documentation available.

Issues with SegmentIO open source version setup of analytics.js
Anybody who knows a place where we can find good docs on how to implement the open-source version analytics.js?
If these docs just don't exist, we should start writing 'em, as it really makes a developers life way easier.
The Analytics.js project README now has a link to the Quickstart for Analytics.js document. That is a tutorial telling how to set up Analytics.js, so it seems someone else saw a need for this too.

What I want to do is have control over the streams so I can send them wherever I want, have it interface w/a mic and cam, and the ability to capture and record them. At this point I don't have any specific specs or limitations. It will be used in a commercial project so the license must allow for that. Free and OSS is preferably, but commercial and proprietary is not out of the question if it's worth it.
I don't see html5 as a viable solution at this point so I'm assuming it's going to rely on flash which is fine, but I do not know actionscript. I'm not opposed to learning it, and assume I could pick it up fine within a week, but keep that in mind. If I have to build something myself from the actionscript libraries (I assume they provide enough functionality) I can do so, but I'm hoping for a quicker solution than that.
Aside from the flash applet, you would have to integrate it with a server running Flash Media Server, SmartFox Server, etc
