I need to fix only a portion of my header to the top of my page, but can’t seem to find a solution. It’s either all or nothing.
What I’m trying to achieve is when scrolling content on the page to hide the header partially, and stop at the navigation menu. Content would continue to scroll, but nav is fixed to the top.
Thanks for any help or ideas.

Why you don't use position: fixed only in the elements you want fixed. Like this:

I want to develop a maze, but the maze is bigger than the screen and i can't scroll down to see it.
I tried to change the height of the body, but that didn't work.
Can anyone see what that makes the maze so big?

You need to change your layout posting on your HTML body elements. You're using the "fixed" position, and you should be using the "relative" position.
This should explain the difference and get you back on the right path.

I know this is a place for posting questions regarding the code issues but please can anyone help me out with this I need a scrolling jQuery effect like when we are on that section like if portfolio section is active then the content start scrolling automatically like in this website section number 4 what jQuery I have to use at http://stampsy.com. Can anyone help me out, please?
I'm confused by your question but I think you want the picture slide effect?
If so, I would recommend using the bootstrap Carousel, should give you what you need.
EDIT:
For the section number 4 just use the CSS scroll effects.

in the link below in the bottom of page we see some box that aligned with the javascript or jquery,and they are not in the same row. this can't be done with css.
and when the page width change they realigned with smomth animation.
any body know how to do that? is there any video to teach this technic?

There is an easy library called Masonry, have a look at that, they have some decent documentation and it works exactly like you want it. But going into the details of how its done is beyond the scope of a stack overflow post.

EDIT:
I need to know if anyone knows of an API which will allow me to:
Display a div content so that when the hidden div appears, its content is not cut-off, in other words, some of the div content is not off screen so to speak. This will save me writing java script code for each situation that I need this for.

Try this:
if([DivObj].style.left + [DivObj].style.width > window.innerWidth) {
[DivObj].style.left = (window.innerWidth - [DivObj].style.width);
}
You can also do the same with height.

It positions the content and ensures that it is not cut-off from the view port.

I have been reading a lot about jQuery parallax and I just don't get it at all. I want to do the same as this site:

As you can see the first page is an animation which is really easy but when you scroll the next page starts covering part of the first one. Can someone help me a bit, I know you need to use z-index but how do you achieve that effect - it seems to not be that difficult, maybe a fixed background or a fixed div, any ideas?
