I can't use drag and drop method. I have gone through the jquery pinify plugin, but what I understood is that, it only encourage user to pin website using drag and drop using intelligent popups rather than doing it on it's own.
Is this even possible?

No luckily this is not possible.
Imagine the security reasons behind it. No website can change something on your OS. (At least that's what we all hope, that's why I say "luckily" we have a problem if this would not be like so).
Or imagine this: You create a website. The font is defined by designers and project managers which discussed which font and which font-size will be the best to represent the company on the web. So you created the website based on those requirements. But now, I have some issues with my eyes. This is why I setup my browser with a default font-size. This is what I need, to read any content from the web. Now, NO! You can not change this! Why? Because I have set something in my browser settings, also those are part of my "personal" settings. You can not look into them and you obviously can not change them. Hope this helps.

So i'm building a website in PHP7, HTML5, CSS3, JQuery, JavaScript5 not WordPress to be clear. One feature i would like is to allow users to change their theme to something that is not default theme so how would one do this i mean making the theme and implementing them? Would it just be an element say a drop down box with CSS documents or something else?p.s. my other questions did not go down well so if this does not make sense or is unclear please let me know so i can improve it.
I didn't get your question exactly. But these are my opinions.
Generally , Custom Themes are added using themes(Non Wordpress) which you can download from sites like themeforest , envato market ,template.net etc. Either you can tweak it and make it your own or just use as it is. But if you do so please do have a glance at the licensing to avoid future problems.
And Dropdown menu can be made using CSS and JavaScript. I would say that its not a must. Its the content which makes it notable.

So I've seen a mouse-hover effect on 2 websites so far and I really like it.
This is the effect I'm talking about.
I'd be grateful if somebody can tell me how to get that effect on my webpage.
It only appears under your cursor when you hover over the page.
The site you have linked in the comments uses the HTML canvas element. But You can simply use already existing libraries for that effect.

Simply, Go to the webpage you wanted to Copy it's effects or anything from it
Right click, View page source
If the effect is made by Css, you will find it in stylesheets tab
If it's using jQuery/Js, Search the head for <script> , Read them and copy the effect (assuming that you understand js/jquery
For more simplicity, use Firebug, open it and just point the cursor at the item you want to see it's source.

I have a page and I want to create a magnifier for my web page (HTML document not just images), I want do this for some reasons and I just want to know How can I do it? and is this possible?

I need lens magnifier and for all document, something like Windows magnifier
I searched on the Internet but there are just magnifiers for Images, and I need magnifier for all HTML document, and I don't expect you do it for me, I know JavaScript programming and I just need your suggestions and helps to find a way.

I recently found recently the JavaScript library - tracking.js
Is there any way to detect what div I see now by image or camera?
I have two elements on the desktop, the left and right columns, and I would like to check if I see left div ( with console.log() ) or right div. This library is simple, and I know how to add a script, but I don't know how to detect my eye and detect what element I see.
Maybe there are other ways to detect this.
Thats a bit complicated because you need detect minimal ocular movements and the common webcams, haven't resolution enough, but with some hardware like this project http://pupil-labs.com/pupil/, could do that.
A good solution is tracking.js because this library simulate human behavior with a some algorithms and should be enough to make simple decisions like the columns position.

I know the Title is a little obscure, but I will try to explain my best. Since OS X Lion the login screen of the Macs presents a row of images of the available users. Once you click one of those images, the rest disappear, centering the clicked one and revealing a password field.
I want to do a similar thing in a web-app. I have a few users, and I want them to click on their image to reveal the password field.
I searched for similar options, but can't find anything, and I don't even know how to proceed. I guess JQuery or Javascript would be necessary, but those I know little to nothing (HTML & CSS shouldn't be a problem, but well, I don't even know how to start this simple thing... )

Google is your friend... no matter how much the NSA are watching. Use it to search for tutorials, these are the best way to learn. Mostly CSS will be needed to make it look like the OSX login screen... maybe a bit of jQuery.
Within in seconds I found this page of many examples of login forms. And then I found this one that looks very similar to an OSX login page.
